The reason for the counting taking place till Moola is because that's the space which is said to possess the location of the Kundalini viz the Mooladhara. There are certain resultant Nakshatras that fall in two rasis and in such a case we always need to evaluate based on where the initial pada of the Nakshatra falls and that would end up being the Mudakku Bhava.
